If you rear brakes are taking the braking load excessively, it should be accompanied by excessive brake wear also.
hmm makes sense. I dont drive it that much anymore (love my bike too much lol) but when I do drive it the braking seems not normal though it stops like it should just feels weird so that might be the problem. figures something like this would happen AFTER the warranty expired.

I talked to my dad about this problem and without actually seeing it and the information that has been presented here so far he has suggested that the rear wheel bearings are probably dragging due to being just a tad too tight. A ratio of two or more front brake changes to one rear brake change is pretty normal. Most folks don't pay too much attention to the rear brakes until they start making embarassing noises. Although your rear end alignment was cool when you put on the tires, it doesn't take alot to mess that up, ie curbs, potholes, road-gators, etc, but if both tires in the rear are wearing evenly you're probably ok.

There is one other thing that might be causing the problem and that would be the proportioning valve for the rear brakes acting silly but I'd rule out other problems before you start thinking in this direction. I had to change mine earlier this summer but that was because it started leaking. They're not cheap either but less than one big dollar (aka 100).
